Skara Brae Docks have a special command once must use to cross to the mainland. It is not immediately obvious, although it is listed on the sign. You have to step in a boat and type 'cross.'
It is a neat place in the game; it might not be the most popular city for banksitting anymore, but it is in a decent location so it's good to know how to get to the mainland.
